Soufiane Bouftini gave Morocco an early lead in the fifth minute from a corner delivered by Oussama Tannane. Tannane struck again from a set piece in the 20th minute, finding Tarik Tissoudali for the second goal.
Ayoub El Berkaoui added a third in stoppage time before the break to put Morocco firmly in control heading into halftime.
Comoros improved after the interval and pulled one back in the 56th minute when Mohamed Boulacsout turned the ball into his own net under pressure.
Morocco, coached by Tarik Sektioui, managed the closing stages to secure their first three points and place themselves in pole position in the group.
